In order to get Front Mission 3 to start, you'll need to run ePSXe with the command line switches -nogui and -nocdinc. So if you, for example, installed ePSXe into C:\epsxe, the full command would look like
 C:\epsxe\epsxe.exe -nogui -nocdinc

This command disables the GUI and will get you directly into the game, so make sure you've configured everything else before.
